Nothing much more really to say then the topic. How can you purify all 48 pokemon?

Remember that Time Flutes aren't the only way to purify Pokemon. They're an easy way to instantly do it, but they're not the only way. You can also gradually purify Pokemon over by battling with them and using scents on them. Then, once "the door to the Pokemon's heart is ready to unlock", you can visit the relic in Agate Town. That will instantly purify a Pokemon that has reached that final point. It's a more gradual method, but it's a necessary one, since there's such a limited supply of Time Flutes.

There are five ways to reduce a Shadow Pokémon's darkness meter. Simply walking around with one will very gradually drain it, similar to how just walking around with a normal pokémon can gradually increase its happiness. Using a pokémon in a battle will also reduce its darkness meter, as will calling it out of Hyper Mode. Once you acquire a perfume case, you can use Scents that just reduce the darkness meter, kindalike the GSC "haircuts", and you can also leave a Shadow Pokémon in daycare where its Darkness Meter will gradually go down.

Different methods have more or less effect depending on the pokémon's Nature, but everything works to some extent on everyone...which is good because there's a cheat possible where you can drain the darkness meters of a party of six down to nothing overnight...literally. There's a way to set things up so your character continues walking automatically, infinitely, while you walk away and have dinner or go to school or sleep or whatever. Since just walking around with a pokémon can reduce its darkness meter, this will eventually drain any Shadow Pokémon's meter until it's purifiable, although ones like Metagross may take an entire night.

Wouldn't even really call that a cheat. It's just an opportunity. An exploit at best ;)
