what exactly is the purpose of the secret base

To have fun and put in your little items. It's really really cool. You can choose where you want it and there are some really awesome spots.

Maybe there might be an use to the secret base later... some people said to fight 70 trainers you have to do something with the secret base... meh

All I know is that you can see your friend's secret base via link cable :)
