Nope. It'll only not win any Experience, thus, won't grow any Levels. Not much of a drawback.

The only real drawback is that there are a limited number of them, so you have to choose wisely on which Pokemon to instantly purify and when. That's the real dilemma involved.

It's a lot like the Master Ball, really. The only disadvantage to using the Master Ball on Rayquaza is that you won't have it to use on Lati@s...same deal here.
