There's a base in a bush right outside Fortree City (route 120, the route to the right). It's the first bush you come to; basically you go down as soon as you get to the tall grass and there's a bush at the top of the cliff, just over from the steps down to the water. It's not a very interesting shape inside - it's kinda two rectangular shapes joined by a little path in the middle - but I'm sure it's one of the most spacious secret bases.

Depending on what you want your secret base to include, you can use the odd features of some locations to your advantage. For example, a couple of layouts include a long hallway from the entrance to the main part of the base. That's a great place to lay down C(low), E, G and C(high) Music Note Mats to make a little chime when someone enters and the reverse chime when someone leaves. Some bases with this feature include the left side of the Tree on the island near Cycling Road, the cliffside notch in the Sandstorm Desert near the base of the sandy slope, and the cliffside notch blocked by two Rock Smash rocks on Route 114.
Another thing I like to do to exploit the features of a base involves the cliffside notch above the Sandstorm Desert, on the place you need the Mach Bike to reach, right near the Black Belt who's pacing back and forth. There's a hole in that base preventing you from entering a back room. You can also find the same pattern on an island south of Shoal Cave. I just leave that hole there, then place the Hard Desk and a Rhydon doll in the back room so that it looks like I have a Rhydon for a neighbor. I find it amusing.
