Completely random assortment. I just get so fed up with moving stuff around.
I was just playing Red again for the heck of it, and this discussion topic came to mind. Since all of your stuff is in a single bag in this generation, you have to decide how to sort things so you can find anything...what does your inventory look like near the end of the game?
My preferred order:
Itemfinder
Bicycle
Super Rod
Items that restore HP, from least to most effective
Antidotes
Parlyz Heals
Awakenings/Poké Flute
Burn Heals
Ice Heals
Full Heals
Full Restores
Ethers
Max Ethers
Elixers
Max Elixers
Revives
Max Revives
Poké Balls, from least to most effective
Anything else pretty much just randomly ordered.

I like to have all my useful things at the top, eg Bike, Pokeballs, Itemfinder and my potions. The rest is just random.

Town Map (I always put this first when I play Pokemon Yellow or Red)
Potions (Be it Hyper, Super or regular)
Revives/Max Revives
Poke Balls
Great Balls
Antidotes
Paralyze Heals
Itemfinder (You never know when you might find money lying around!)
Silph Scope (I always carry this just in case I wanna go fight Ghost Types)
Ultra Balls (I always put these last because I don't like using them unless I really need them.)
Bicycle
Full Restore's
Full Heals
Potions
Ethers
Revives
And everything else is pretty random...I NEVER ever used the Itemfinder, so it mostly falls to the bottom, dunno why people use it that much. =/
