But how did you get a level 39 Dragonite?

I went to Aether Paradise to see if I could find Gladion for the sake of progressing the story, but they said he was busy tending to his mother.

My main 14 are level 49 now, and Typhlosion is level 42. Snorlax has learnt Crunch and is starting to look like he could be useful against the E4, but... I can't take so many Pokemon with me.

Post-game, one of the new areas is Poni Grove. You can fish for Dratini there (5-10% chance in bubbling spots, not sure of the exact odds) and only in this area SOS calling will have a 5% chance of summoning a Dragonite (the levels also vary). Multiscale was also a nice bonus so I hope it comes in handy.

Congrats on beating the game. Now its time for the post-game content.

On my part, I'm taking a break from Moon to play Y. The last thing I did was get a shiny Dragonair, though. Will hunt for shiny female Salandit after that since I love challenges.
