The anti-virus program mistook Ash and friends, who were riding Porygon, for virus and fired a missile on them. Pikachu Thunderbolted the missiles, which caused the entire screen flash red and blue. I think a bit similar visual effect appears in certain other anime as well, for instance Sailor Moon, but in Electric Soldier Porygon it lasted much longer and that's why hundreds of Japanese kids had epileptic seizures. As a result, Pokemon anime was banned for a while even in Japan, and Holiday Hi-Jynx and Snow Way Out! were shown in a weird place as they were originally meant to be shown in Christmas time. Notable differences were there was no Togepi in those episodes and Ash's Charmander was still Charmander.
Did Porygon ever show up again in the anime at a later point?

I think they actually may have shown up in one of the narrated montage intro's to one of the movies where the narrator talks about "the world of Pokemon", but that's it.

I think that was Porygon's first and only episode. The backlash that episode received was enough to scare them into never using Porygon again. It's basically the same reason Jynx never shows up in the anime; they are afraid of the backlash it could potentially have in North America.

I fully understand why Porygon (and subsequently its evolutions) has never re-appeared in the anime, though the anime did take the cue on what the games did to Jynx's face; the episode Three Jynx and a Baby! has three Jynx with the current design, including the purple face (and of course, there's the Smoochum that evolves into a Jynx in this episode as well). We'll just have to wait and see if another Jynx will appear in the anime, because if so, it'll definitely be another purple faced one.

Shame they pulled the tweet. Pokemon's twitter has been delightfully irreverent lately, but I guess the social media manager had to get reigned back on this one.
